In Super Mario Sunshine, the puck-shaped panel on top of the lighthouse in Delfino Plaza that releases a Shine Sprite when hit with a Ground Pound from a great height is still present even if the lighthouse itself is missing due to being sunken in Goop. The panel then simply floats in mid-air. It is still fully functional and will release the Shine Sprite if stomped, however, as the player does not have access to the Rocket Nozzle at that point in the story, this requires exploits to accomplish.

Top: in the intro to the first mission of Bianco Hills in Super Mario Sunshine, Shadow Mario can be seen standing next to the Proto Piranha miniboss. He only appears in the intro; when Mario reaches the spot he is shown standing at, he is nowhere to be found.

The entity seen in that intro is actually not Shadow Mario, but a Boo disguised as Shadow Mario. During gameplay, Boos disguised as Shadow Mario only appear in the seventh episode of Sirena Beach, however, here one of them is used as a stand-in for the real Shadow Mario during a cutscene. This can be verified by comparing the textures.

Bottom left: the real Shadow Mario’s textures are darker and a more uniform color, with rounded areas of shading.

Bottom right: when a Boo is disguised as Shadow Mario, it appears lighter, has more contrast, and shows characteristic thin lines on its texture.

By comparing the two, the Shadow Mario from the intro in Bianco Hills is revealed to be a Boo. This is also verified by checking the internal files.

Note that while the male Pianta is supposed to be holding a durian fruit, which appear in Super Mario Sunshine, the simplified depiction of the durian actually makes it highly resemble a Star Bit from Super Mario Galaxy instead, which was released 5 years after the plushes. This also constitutes a coincidental prediction of the future as in 2010, both blue Piantas that look exactly like the plush and Star Bits would appear together in the Starshine Beach Galaxy in Super Mario Galaxy 2.

During the cutscene of meeting FLUDD at the start of Super Mario Sunshine, a brief shot from FLUDD’s point of view appears, filled with various writing on the sides of the screen. Due to the low resolution of the movie file that contains the cutscene, it is not possible to see the Japanese characters clearly; however, experts who have analyzed the low-quality text came to the conclusion that the block of text in the center of the left side the screen is a Mario character profile, and most likely reads (translated from Japanese):
